I've uploaded an annotated copy of the NXP Reference Manual. It's linked from the Teensy 4.0 and Teensy 4.1 pages under Technical Information (where the plain old manual was). Here's a direct link to the PDF.
Most of the annotations in the pin mux table on pages 289-316 and IOMUXC registers starting on page 400, to give the Teensy pin numbers alongside NXP's complicated pad names. I also tried to document the LPSPI, LPI2C and LPUART to Arduino library instance relationships, since that question seems to come up regularly when people struggle to read the manual.
I also included a few annotations for hardware errata and issues, like pages 3082 and 3179. Probably many more could be added. If you can think of any, please mention on this thread.
