That's a very interesting project! I guess the clamp could also be used on a small cuvette holding a solution, not just a leaf?
 
Yes, it can be used with algae. The most interesting parts of the schematic are the ones that produce a ~10usec LED pulse and then read back the intensity - ideally with 16 bit repeat-ability.
 
It's probably better to connect SDO from the BME280 either to low or high. SDO is bit 0 for the I2C address. I couldn't see pull up resistors for the I2C bus. You have 2 pins marked as "SCL2" on the Teensy31: 14/A0 and 29.
For usage with Teensyduino: In the past, D33 from the Teensy was a bit problematic, not sure it's fixed with the new Teensy 3.2 (more about D33).
Not sure what's going on with 3.3Vperm, I could see it only on the VBAT pin from the K20 and as supply for the ble module. VBAT on the K20 is the backup (battery) input for the RTC. With Teensyduino, VBAT needs min 1.5V at startup.
