Review Teensy 3.5 based PCB module

I'm trying to make a device that uses the Teensy 3.5 with specific I/O and powering options. My lab uses this device to calculate an animal's position/velocity from an incoming rotary encoder, and it can also read USB serial data to output specifically shaped voltage signals. I have a power jack option in case we are using an unpowered USB hub, which would not supply enough current to the Teensy. You can see in the schematic that I am trying to use diode or-ing logic to choose among up to 3 voltage sources (USB, power jack & rotary encoder).

I appreciate any and all feedback. One possible issue is that the DRC doesn't like the vias I'm putting under the voltage regulator saying that they overlap.
