I am planning to build a PCB with T3.1 components (by desoldering most parts).
I am also currently new to PCB design.

HIGHLIGHTS:
  • I intend to run the hardware on a 3.7 Li-ion 1020mAh battery.
    Q: Do I need BOTH the dual diodes ?(or one or none)
  • I intend to run a 37 pin touch+lcd and an RF module and SD IO.
    Q:Should the A/D pins be sensitive enough to need the ferrite ?
  • I intend to use as many components from the T3.1 board.
    Q:Which components are not desolderable and solderable(by hand)?
    specially:nuvoton chip,freescale chip(i think its doable),the diodes and the crystal.
 
"Desoldering most parts" - Does that really mean you are going to cannibalize one PJRC board for parts, by hand labor?

Yes ... whats wrong with that ... components are hard to find and is only feasible if bought in bulk.
